You have a bad command... where did you copy CTMOUSE.EXE to?

When you typed ctmouse.exe then it ran it from your floppy drive (A:) and found a mouse on COM1 (your serial port), and installed itself there. But it doesn't mean 'install' as in copied the program to your hard drive so you could load it after rebooting, just that it was now watching your serial port, until you rebooted.

When you rebooted your autoexec.bat tried running c:\ctmouse.exe, which didn't exist. So you need to copy ctmouse.exe to C:
(something like copy a:\ctmouse.exe c:\ )

Might be nice to put it in a directory to stop C:\ getting cluttered.

Just a note regarding ctmouse. On my rig for whatever reason, with Descent2 voodoo exe, it does not recognize mouse. Had to use the regular MS mouse.com. Not sure if anyone else has ever had this happen, or if it affects any other dos+3dfx games .
