how do i get a 486 to use on card fdc rather than the onboard?

Plug it in and disable the motherboard floppy controller in BIOS

You may also have to manually set the controller port/IRQ/DMA numbers if the default Plug 'n' Play values clash with those of your sound card or other cards.
