IDE2 not working?

I swapped the mainboard of a fully working pentium 166 pc for an Iwill P55XUB with a Pentium 233MMX and 128MB RAM.
Rest of the specs: SB16 CT2940, Diamond Stealth (S3 Virge) with 4MB, some USB PCI hub and a Voodoo 1, also Diamond.
Even swapped the PSU for a new one (athena power).
After firing it up I noticed that I connected the cd-rom drive to IDE1 and the HDD to IDE2.
The cd-rom was found, the HDD not. So I connected them properly (connectors are keyed) and the primary master was found right away but it took like 10 seconds for each the secondary master and slave drive. Which weren‘t found so no working cd-rom drive.
It is working now because I connected the cd rom drive and HDD with one cable to IDE1.
Ahh, the mouse on COM1 also was not working. I managed to fix that with a PS2 bracket.

So I guess the IDE2 connector just isn‘t working?

Maybe, but that's not certain yet if the description of what you've tried is accurate.
Random things you can try:
-reset BIOS settings, verify that IDE2 is enabled with no weird configuration
-remove all cards except video
-try with only one device as master on IDE2, make sure jumpers are set to master (or single for the hdd if it has such setting)
-power the device on IDE2 with the same molex connector you use on devices on IDE1 that work, just to rule this out also.

@konc: Thanks! I‘ll try that after work. Even if it works in master/slave config, I just want to know if the IDE2 is broken or not.
I also disabled the onboard scsi chip and the other stuff I don‘t (LPT port..) but that didn’t help.
The IDE settings in the BIOS are all on AUTO.
