Using Intel's BootUtil.exe in DOS, it appears that I can only flash certain ROMs to the flash memory of this card. Since it doesn't use a DIP chip to store the ROM I am forced to use their flashing program. Does anyone else use this card in their retro PCs?

Why am I using this card? Well, it works in my wonky motherboard with problematic 3.3v PCI. It also has great drivers for DOS and Windows 98. Oh, and it definitely maxes out the theoretical speed limit of PCI, at least for this system.

I can flash iPXE(which isn't made by Intel) to the chip using their utility but XT-IDE does not work. I'd also like to try flashing Plop Boot Manager.

PCI option roms are different from ISA option roms. There's PCI specific setup code that needs to be done in the assembly.

Also, why do you need XT-IDe in a PCI system??? XT-IDE's LBA is so slow it will make you IDE throughput drop in any machine fast enough to have PCI. Just use Ontrack 9.57 if you need large drive support.

I was just using XT-IDE as an example. Something useful would also be Plop Boot Manager or similar.

Yes plop makes proper PCI option roms. That should work if the PXE rom works.
