On one of my P2 systems I had to bend all of the PCI brackets for them to slot in properly because the mobo was too low down. On a P3 mobo in the same case the PCI slots don't need any adjusting. Is this normal?

Hmm... would this depend on the case you're using and the size of the stand-offs you're using?

I agree with brassicgamer, probably an issue with the standoff height. They come in more than one size:

Mm. Can also imagine newer boards might have more layers, and the laminate generally become somewhat thicker.
Perhaps it could be offset with washers between the standoffs and the board?
No these things aren't standardized, and different cases use different height stand-offs. Why wouldn't this be defined in the ATX standard?
Is this too much voodoo?
