Shoot. It hadn't done it for quite a few shutdowns, but despite installing that update, it just did it again when I shut it down for the night.

On Nali's tacktech URL at the top of this page, there is another shutdown related patch called Windows 98 Second Edition Shutdown Supplement, Release Date: 11.01.1999. The KB article has more information about the patch. You might try that patch as well.
It's possible you have multiple issues, and the first patch did resolve one of them, but you still need the other patch(es).
In my memory, there are a number of shutdown related patches, or at least, you had to keep on applying updates to resolve all the issues in Win98 when they came down on Windows Update. There were so many fixes over the course for 95, and 98, I don't think I kept up backing them all up even though I tried. That said, I think WinME is basically the most fully patched version of 9x out of the box...
I had shutdown issues with some Nvidia drivers back in the day, might be worth trying different drivers.
I had an intermittent shutdown hanging issue on Windows 95 OSR2 that I solved by disabling NVRAM/ESCD updates in device manager.
I'm not sure if this option exists in 98SE or if it would even help, but I thought I'd just mention it regardless.

I did wonder if it might be the graphics drivers. That's something else I can try if the second shutdown update doesn't resolve it. 😀

If it is a driver or some kind of resource problem, then this is where you can start from scratch on the OS install, by going to a minimum workable hardware configuration, maybe like a plain PCI VGA card fully supported in the installer as well, and swap in the video card after the OS install proven solid, and install additional peripherals and their drivers one by one, with lots of testing along the way. That's how to identify and solve issues, but of course, even if you fail shutdown at a step, sit and think about why. It might not be a driver or card you just installed. It can be a weird bug / compatibility issue. (see the mention of SB Live) Patching the OS for the shutdown related issues is still relevant.
Yeah, sadly the second update didn’t solve it either. After playing a session of Resident Evil 2, I shutdown and it hung again.

Next time I reinstall, using the same hardware and sames drivers, it doesn't happen.
Then may re appear later. Maybe after installing any software, I have no idea which.
Maybe changing the drivers for the mainboard to non ACPI then reinstall them ?
Just an idea, I never tried.
I've never been able to fix this issue, it's why I use ME on my P4.

I'm not even sure what my mainboard has, though someone has suggested I uninstall my IDE controller drivers and reinstall them with new/different ones one-by-one for a different issue.
At any rate, I need to check what GPU drivers I installed and try some different ones.

Actually, that's still a good suggestion, and you don't have to abandon Win98 if that is what you ultimately want to use. If you install WinME for science, using the same exact drivers, and the problem goes away, you will have narrowed down the problem. If the problem is still there, maybe there is a need to look through the drivers and specific hardware you have, including something like I suggested previously about narrowing down the hardware/driver combo. So you narrow the problem down, just by trying WinME.
Yeah, I have my suspicions it was happening because of the graphics drivers. I’ve had some weird issues with 45.23. But since going to 31.40, it hasn’t happened. Yet.
