I know how to replace caps but I have no knowledge about it.
I must have a bad cap on my Epox EP-51 MVP3E-M because I need to power it on twice when @100MHz FSB.
It powers on OK at 66MHz.
Problem is, it has been recaped and they all look good. Should I replace "minor" caps that are likely older ? Should I replace "major" ones with better quality ones even if they look good ?

Did you do the recapping yourself?
Those green 1000µF look exactly like the crap-caps Epox used. They either have not been replaced, or someone replaced crap-caps by other crap-caps.
ALL the large ones need to be replaced by quality electrolytics like Rubycon, Nichicon or Panasonic - no exceptions. Otherwise you will continue having issues like the ones you currently have.
The small ones can remain.
